Data-Driven Ontologies
نویسندگان
چکیده
Gene networks are important tools in studying gene-gene relationships and gene function. Understanding the relationships within these networks is an important challenge. Ontologies are a critical tool in helping deal with these data. The use of the Gene Ontology, for example, has become routine in methods for validation, discovery, etc. Here we present a novel algorithm that synthesizes an ontology by considering both extant annotation terms and also the connections between genes in gene networks. The process is efficient and produces easily inspectable ontologies. Because the relationships drawn between terms are heavily influenced by data, we call these "Data-Driven" Ontologies. We apply this algorithm to both discover new relationships between biological processes and as a tool to compare sets of genes across microrarray experiments. Background and Aim: Ontologies facilitate data integration, exchange, searching and querying. Open Biomedical Ontologies (OBO) Foundry is a solution for creating reference ontologies. In this foundry, the design of ontologies is based on established principles which allow for their interactions as a single system. The purpose of this study is to determine the main features of ontologies develop...
متن کاملKnowledge Driven Software and "Fractal Tailoring": Ontologies in development environments for clinical systems
Ontologies have been highly successful in applications involving annotation and data fusion. However, ontologies as the core of “Knowledge Driven Architectures” have not achieved the same influence as “Model Driven Architectures”, despite the fact that many biomedical applications require features that seem achievable only via ontological technologies – composition of descriptions, automatic cl...
متن کاملManagement of dynamic knowledge
Purpose: This paper presents a framework for ontology evolution tailored to Digital Libraries, which makes use of two different sources for change detection and propagation, the usage of ontologies by users and the changes of available data. Approach: After presenting the logical architecture of the evolution framework, we first illustrate how to deal with usage-driven changes, that is changes ...
متن کاملThe Gravity Data Ontology: Laying the Foundation for Workflow-Driven Ontologies
A workflow-driven ontology is an ontology that encodes disciplinespecific knowledge in the form of concepts and relationships and that facilitates the composition of services to create products and derive data. Early work on the development of such an ontology resulted in the construction of a gravity data ontology and the categorization of concepts: “Data,” “Method,” and “Product.” “Data” is f...
متن کاملDeveloping Ontologies to Enable Knowledge Management: Integrating Business Process and Data Driven Approaches
A knowledge management system must support the integration of information from disparate sources, wherein a decision maker manipulates information that someone else conceptualised and represented. So the system must minimise ambiguity and imprecision in interpreting shared information. This can be achieved by representing the shared information using ontologies. There are typically two approach...
متن کاملAn Ontological Approach to Capture Data Provenance Across Multiple Platforms
The process of collecting and transforming data can extend across different platforms, both physical and digital. Capturing provenance that reflects the actions involved in such a process in a consistent manner can be difficult and involve the use of multiple tools. An approach based on formal ontologies and software engineering practices is presented to capture data provenance. The approach st...
